Sweat onions in oil in a skillet over medium heat until softened, 3–4minutes. Add garlic and oregano; cook until fragrant, 1 minute.
Purée tomatoes and chipotles in a food processor, then add to skillet; bring sauce to a simmer and cook 10 minutes.
Meanwhile, cook pasta in a pot of boiling salted water according to package directions; drain.
Add shrimp to skillet and simmer until cooked through, 2–3minutes. Stir in cilantro and lime juice; season sauce with salt and pepper. Serve sauce over pasta and top with Cotija.
