Sprinkle squash generously with salt, tossing to coat, then drain in a sieve set over a bowl; rinse and dry in a salad spinner.
Sauté mushrooms in oil in a 10-inch cast-iron or nonstick skillet over medium-high heat until beginning to brown, 3 minutes. Add shallots, garlic, and pepper flakes; sauté until shallots and garlic begin to brown, about 2 minutes, stirring frequently.
Stir in squash, tomatoes, marinara, and tomato paste; bring to a boil. Reduce heat to medium-low and simmer until squash is tender, 3 minutes; stir in mozzarella. Serve squash and sauce with Pork Parmesan.
